Individual-based modeling of biofilms : incorporating Horizontal Gene transfer Dynamics.
The RaMAda
project (Rapid Microbial Adaptation via Horizontal Gene
Transfer) aims to predict and quantify the incidence of extant
horizontal gene transfer
(HGT) in microbial biofilm communities. HGT may play an important role
in the
adaptive behavior of microbial ecosystem and its study can ultimately
lead to
innovative approaches for the biotreatment
of specific pollutants in wastewaters or groundwaters.
This
multi-investigator project
employs advanced tools and approaches like novel molecular biomarkers
and
confocal microscopy to permit single-cell resolved detection of
microbial
growth and gene transfer dynamics. Experimentation is conducted in
parallel
with the development of an Individual-based (Ib) model of microbial
biofilms
that will a description of plasmid transfer dynamics. These Ib models
are based
on the simulation of interacting elementary agents (here the bacteria
themselves) to exhibit the probable origin of emergent properties and
patterns.
The
addition of any new
features –like HGT dynamics- to the Ib biofilm model mandates
techniques and
protocols to identify new parameters. We also explore new features like
modeling the metabolic details of individual cells and the mechanical
cell-cell
interactions mediated by the mating pili.
The
candidate will join a resident team of researchers to establish
robust procedures to identify input parameters to IbM models for cell
and gene
transfer dynamics, and to evaluate the predictive ability of
Individual-based models
of microbial biofilm systems. Methods may involve confocal scanning
laser
microscopy, image analysis (see the picture from Christensen et al., 1998) and optimal experimental
design.
The applicants will
be based at
the Institute of Environment & Resources at the Technical
University of
Denmark (E&R DTU), work under the supervision of Prof. Barth F. Smets and guidance of
post-doctoral
associates. The modeling efforts will occur in close collaboration with
Dr. Jan
U. Kreft at the University of Bonn (GE).
At
the date of appointment, candidates must
have obtained a degree allowing access to doctoral studies (M. Sc. in
Microbiology/Environmental
Science/Ecology Bio/Environmental/Chemical Engineering, Control Science
or
related discipline), evidence of research experience, with preferably
some
exposure to one ore more of the following fields: advanced
microscopy, mathematical modeling and computational analysis applied
to environmental/microbial systems.

Le candidat rejoindra l'équipe d'écologie microbienne au sein du Département Environement et Resources de l'université technique du Danemark (DTU). Cette équipe poursuit des recherches d'écologie microbienne en relation avec le traitement des pollutions.
Le projet RaMAda (Rapid Microbial Adaptation via Horizontal Gene Transfer) vise à prédire et à quantifier les transferts horizontaux de gènes (HGT) au sein des biofilms. Les HGT sont en feet susceptibles de jouer un rôle important dans la dynamique des biofilms microbiens et leur étude pourait conduire à des approches originales pour le traitement par voie biologique des pollutions organiques.
Le projet multi-disciplinaire exploite des études avancées en biologie moléculaire, microscopie confocale pour atteindre une détection à l'échelle cellulaire des transferts de gènes.
Les expérimentations sont conduites en parallèles avec le développement d'un modèle individu-centré (Ib-m) des biofilms microbiens qui inclut la description de la dynamique des transferts de plasmides.
Les modèles indiviud-centrés sont basés sur la simulation d'agents élémentaires (ici les bactéries elle-mêmes) pour exhiber la probable origine de propriétés émergentes. L'addition de nouvelles fonctions telles que la dynamique des HGT nécessite le développement de techniques et de protocoles solides pour l'identification des nouveaux paramètres.
Nous comptons également aborder de nouveaux aspects tels que la modélisation des chaînes métaboliques à l'échelle cellulaire ou encore les interactions mécaniques inter-cellulaires.
Le candidat rejoindra une équipe résidente et aura pour principale activité d'étudier l'identifiabilité pratique des modèles individus-centrés de biofilms et plus particulièrement la partie décrivant les transferts de gènes. Il évalura la qualité de prédiction de ces modèles. Les méthodologies mises en oeuvre se reposeront sur la microscopie confocale, l'analyse d'images et le design expérimental optimal
